You will not be able to remove those folders with the VortexBox or SqueezeBox GUI interface.  You will need to use another PC and something like Windows Explorer to access the 
     \\VORTEXBOX\files
folder and the lower-level folders you want to remove from your VortexBox.  You may already know this, but the VortexBox has two methods to access folders and files by name.  Only the …\files access method allows write and delete .

From there you will be able to make any changes you like.  This is also one access method for changing tags within the music files.

You know, on second thought, a GUI-based tagging option was recently added to VortexBox, and possibly that tool would allow folder deletion.  Maybe others will know.
